BIATECH has recently developed a spectral quality assessment software tool, named SPEQUAL, to be used in HTP proteome studies. SPEQUAL is described in the paper:

S. Purvine, N. Kolker, & E. Kolker, Spectral quality assessment for high throughput tandem mass spectrometry proteomics, OMICS, 2004, 8(3), 255-265.

Also we developed CHASTE program that estimates charge state for low mass accuracy ion-trap mass spectrometers (i.e. LCQ or LTQ). Pre-processing by this program can greatly reduce the number of redundant charge state searches of the same MS/MS spectra done by database search programs such as SEQUEST, Mascot or X!tandem. Chaste is described in the paper:

Hogan JM, Higdon R, Kolker N, Kolker E. Charge state estimation for tandem mass spectrometry proteomics.

SPEQUAL, CHASTE are available FREE of CHARGE to nonprofit, educational, academic, and industrial researchers.

Proteome - proteins expressed by a cell or organ at a particular time and under specific conditions – is analyzed by Proteomics - the study of the full set of proteins encoded by a genome. The leading proteomics approach to date employed by BIATECH is mass spectrometry.
